We stayed in the Park Inn (cheap Radisson thingy) back in November. Close to city centre, fairly cheap and has parking. One word of warning, dot try to drive into the city centre at 1800 on a Friday night.

As Sev suggests, York and cars don't mix very well. I'd book train tickets in advance if I were you. York's a beautiful old city and you'll find plenty there to fill your weekend...she does like trains doesn't she?

York city centre is a really great place, but is full of historic narrow streets and surrounded by a Roman wall. Consequently, nothing is allowed to be bulldozed and traffic/parking are both a nightmare.
However, the City Council has addressed these issues by having a series of Park-and-Ride stations where a regular bus service runs at reasonable cost into the city centre. I would suggest that a hotel next to a Park-and-Ride station might be an option.

As well as the railway museum, the Castle Museum is also a must. If the weather's pleasant, a walk along the city walls is recommended.
Last time I passed through York, I noticed a big Ferris wheel in the grounds of the hotel by the station. Should be good for a nice aerial view of what is a very picturesque city.

Really enjoyed York when we last went. Plenty to see & do.

Good chippy on RHS up hill from Micklegate Bar. York Brewery Tour is good too. Shambles. There's a book called "The Snickleways of York" which is worth studying for interesting little nooks and crannies.

I've not been to York for a few years, and that was for a comedy gig, but we managed to find parking easily and was 10 mins away from the Grand Theatre, which I seem to remember was central in the city. So decent parking can be found.

Tea a Betty's is a must but the queues for the York one were massive when we were there. We went to the one in Harrogate in the end.

You can stay in our shed for a tenner!
As a resident of said city, I shall come back with a few suggestions as to where to stay, eat, drink and visit when I have a bit more time.
What's your hotel budget? Restaurant budget etc?
